Questions:

Is it possible to create NPrinting reports from more than one QlikView or Qlik Sense applications?
Are MultiDoc NPrinting reports supported for use with NPrinting On Demand?
Are there any performance related issue with NPrinting multiple document (multidoc) reports

Answers:

Yes. It is possible to create NPrinting reports from more than one QlikView or Qlik Sense applications
There is no issue with using these reports with standard scheduled distribution methods such as email, folder, news stand, QS hub via NPrinting Publish tasks

NOTE: On Demand report using Multidoc is NOT supported:

Multi Document NPrinting reports are NOT supported for use with On Demand.
All NPrinting reports used with NPrinting On Demand must us a single connection to a single document.

Workaround

To mitigate any potential performance bottlenecks or problems trying to use this type of report with On Demand, consider developing a single QVF or QVW containing the full data set/model necessary for creating your report.
