Two initial remarks:

  1. DMS does NOT provide authentication services to QlikView. It provides authorization (i.e. permissions for accessing documents and resources after a user has been identified = authenticated, which is done by someone else)
  2. "Users are able to see all dashboards..." = what do you mean by that? Do they see the thumbnails in the AccessPoint or can they really open those documents by clicking the thumbnails?

The best way to troubleshoot any authorization system is to use the Users tab in QMC. Check it out.

Things you can check that may be the reason for weird/unexpected behavior:

  • Check the Publisher distribution list for each document.
  • Check whether your documents have "Filter AccessPoint Document List Based on Section Access" enabled in Settings->Document Properties->Server.
  • Check your Section Access data and the script code. Is the data set to allowe access to specific users and disallow access to all others? Is it being executed?
  • Are you using a Custom Directory or just AD to define AP visitors?
  • Are you using groups and distributing to those groups? Are these users member of incorrect groups?
  • ...

Best,

Peter

First to check that the users are whitelisted in the QMC > Documents > User Documents > expand the folders until you see the documents > click on one that should be limited > on the right side click "Authorization" > verify that the users authorized match with the users with permissions.

Second is that if you are using Section Access, you need to check in the Settings > Document Properties > Server > Filter AccessPoint Document List Based on Section Access.

Then I suggest you to contact Qlik Support to guide you further. It could be as peter pointed a corrupted file and while removing those is usually trivial, but you have performed a server upgrade, it is better they assist you in this case.
