It sounds like two Qlikview functions would help.

Dimensionality () will tell you whether the cell is the total row, subtotal or data cell.  In your case with two vertical dimensions, believe would equal 0, 1 and two respectively.  Using an If or Pick starement, you can tailor the expression to the row.

Other sounds like you need an Aggr function to get Sum of Subtotals.   Sum (Aggr (  performance expression , Query3_watersystem)).

Difficult to give exact as don't have enough info.
