It looks like you are missing groups in your Custom Directory. This is not stored in the .pgo files. The CalData.pgo file stores CAL information.
The QlikView Custom Directory settings and directory is stored in C:\ProgramData\QlikTech\DirectoryServiceConnector, with individual Connectors and their users, passwords, and groups are stored in \DirectoryServiceConnector\Resources
See here (kb: 000034820) for more information. If you lost Custom Directory Groups, then it's likely that this file was modified or is not readable correctly any more.
This location is not backed up automatically, but the customer might have external backups?
And yes, a restart of the services is certainly recommended as well.
