Open Without Data - Fails in QS 3.1 SR3

I face this strange issue after upgrading to 3.1 SR3. I did not face this in 3.0

1. Launch an existing application using Open Without Data

2. Make some minor modifications in data load editor likely to help reduce the app size and click on Save.

But then, in 3.0 it worked fine. In 3.1 SR3, the app never gets saved; keeps on corrupting my app version.

Anyone had faced this and found a work-around?
