I have an application that uses two separate calendars.
The main application uses a regular calendar year where the second application uses a fiscal calendar year.
Can I amalgamate both applications into one application but the calendars wouldnt confuse the applications and functionality.
The front page of application calls the tabs of the application to open and on the front page, a button calls for application 2 to open separately.
Is it a good idea to almalgamate?

1- You can load first application with binary load option.
and develop second model.now when you will load application that time you will see two separate data model in view.(one thing remember no fields are same in both data model if then rename or use qualify).
After that create dashboards and reports and change tab color .

Yes. Just add both calendar year and month; and fiscal year and month to one master calendar and then use the relevant fields to display either calendar or fiscal periods.
For example:
Calendar:
