The Qlik Sense QMC works perfectly, but whenever I try to login to the Hub it says:
Internal server error, if I click refresh afterwards it says: the proxy waits for a new session.
Any ideas on how to fix this?
I've already tried restarting the machine.

Restart service:
Qlik Sense Proxy Service.
Probably you should add the Qlik Sense server name in the white list. In the QMC go to the Virtual Proxys --> Advance and in the Host white list box just add the server name (whithout http or any other url symbol) you have in the browser address bar.

We are too experiencing this issue. Restarting proxy service or whitelisting server didn't help.

What account are you using as service account for Qlik services? I was using account created for this use but when I changed it back to default system account, everything started to work again. I guess there was some account specific settings that weren't quite right...
