If your import file does not modify some users, filters or other fields, it is likely that:
Recommendation: If so, delete manually created users and use the import tool to re-import the previously manually created users.
Recommendation: Only use a single import file if possible
NOTE: The Recipient Import file has changed as of April 2020 NPrinting Release. Please download the most recent recipient import file if you experience import issues after upgrading NPrinting Server from February 2020 SR 1 or earlier versions.

The option "Remove users not present in newest import sources" doesn't work for me. Do you have an example where users were deleted?
Users manually created in NPrinting won't be affected by the Recipient Import process. This could be what you are experiencing.
