They are totally separate things, the first is a WINDOWS logon and the second is because the qvw has been configured with SECTION ACCESS, these may or may not be the same credentials!

They are different logins, first is a WINDOWS authentication and the second one is qvw's Section Access'.
you can try Single Sign On by making 'NTNAME' in your section access script.

I have a lot of clients who all have the same section access script. No one else is having issues but this one client. They are a brand new client. Do I have to do something on the actual qlik report itself?
What is the actual requirement.?
Can you post the Section access script and the snapshot of permissions on the qvw directory? (You can remove sensitive info, if you think and post the general section access script)
In genral, For a Single Sign On, Normally we Use 'Authenticated Users' group in the windows Permissions.
In the section access script 'NTNAME'.
then when you log into the portal/accesspoint it redirects to the qvw.
