I have a problem which I cannot understand. I am extracting data from qlikview to excel and using the same data/filters I get excel files with a different number of rows everytime. This happens for the exact same information.
Is this a frequent issue or has happened to anyone else?

As long as the filter selection and volume of data in your app remains same the excel export should contain the same result. Could you check data refresh schedule?

Looks like the issue is now solved since it it no longer happening. Still don't know what may have caused this maybe a timeout during the extracting process.

You did not provide much detail for us to work with, how are you comparing the data? The exported data against QlikView or the source data? When you say you get different results with the same filter, is it the same filter in QlikView showing different result each time or are you referring to the equivalent filters in Excel?
Anyway, taking the assumption that you are comparing the exported data against the source, and additionally assuming that by extracting you mean exporting the data from a tabular object in QlikView to Excel, the difference could be because QlikView dedupes the data in lists and tables. This means that rather than the expected 10 records, QlikView is only showing the 9 unique rows, similarly the export will only have the 9 unique records.

Its was same happened with me later on i had realized that the qlik View document selection was different than before.
